Court Martial Records of Proceedings

A message has been posted on the Indian Territory in the Civil War Message Board regarding the arrest of Col. William Weer by his subordinate, Col. Frederick Salomon during the first invasion of Indian Territory at http://history-sites.com/cgi-bin/boards/itcwmb/index.cgi?read=122

Since we have so many fine historians on this board and expressing the question generally, inclusive of Alabama records, I'd like to ask the following:

Generally, where would one find the proceedings of court-martials of Union (and Confederate) soldiers and officers during the Civil War?

Would a court-martial normally be a part of the defendant's CSR and/or the person bringing charges?
