As a partial or interim answer, flags captured by the Confederate army were to have been sent to the War Department, housed in the former Virginia Mechanics' Institute building on Ninth Street near Bank (sw corner of capital square) -- a building and area wiped out by the evacuation fire. Apparently some were on display at various sites, various times, including the infamous Libby Prison (which did not burn).
