I was thinking that Weer's Expedition of 1862 to reclaim the Cherokee Nation for the Union probably was a relative large military operation. Author Steve Cottrell estimated about 6,000 Federals (Whites and Indians) under Col. Weer entered Indian Territory below Baxter Springs, Kansas on 6-28-62 in two columns (See Civil War in Indian Territory by Steve Cottrell, p. 46). Confederate opposition forces under Watie and Cooper may have numbered around 2,000 at the time (Cottrell, p 52.), but I have no other firm number.
