For Confederate combat deaths (burials are almost certainly unmarked) after Munfordville and before Perryville KY, you have to focus on cavalry units. Bob Haefendorfer's detailed study will be helpful in this regard --

You must also remember that Bragg led one of two major Confederate armies in Kentucky that never operated in conjuction with one another. In addition, Stevenson's Division from Cumberland Gap didn't arrive until late September, and Humphrey Marshall's command came even later. That's a strong reason for Federal success in this campaign.
