You do see the term in countless orders, declarations, etc. and it seems to apply to different things. Literally, I believe it simply means instant punishment without prior formal proceedings to determine guilt, extenuating circumstances, etc. We see "summarily punished" as a euphemism for anything ranging from executing someone to corporal punishment to a night in the guardhouse. But, I agree with you that usage commonly carries the implied threat, however empty, of death.
