Prison Records

I am researching my great-great grandfather's records as a Confederate soldier in Co. D 15th La. Infantry. I obtained his pension file. He was initially denied a pension because he had been imprisoned in a Virginia penitentiary for allegedly stealing government medicines, which he denied. He was paroled on May 8, 1865 in Richmond, Va. According to his appeal letter, he was twice injured in the War & was offered a discharge in 1863 which he did not accept for the reason that the "Federals" were in New Orleans. He stated he obtained employment in the clothing manufacturing department of the US Government where he remained until the evacuation of Richmond. (He was a tailor by trade.) I am trying to find records that detail the theft allegations & the time he spent in prison. Can you tell me where I should look?
