William Wallace was killed at Shiloh in April of 1862. The 49th Missouri wasn't formed until late in 1864, so the regiment would never have served under him. Possibly your great-grandfather was in another regiment earlier in the war???? Or maybe he just liked the name!!! Hope this helps.
