It depended on who the confederate was. If you read William Monks autobiograpy ( Monk being a Col in the Missouri State Milita who fought against Confederate irregulars and regular forces) he allowed his daughters to marry ex Confederate soldiers and he led a post civil war mlita force that included ex Confederate and Union forces that battled Ex confederate guerillas known at the time has 'bushwackers" who had turned to banditry. If a Confederate had seved has a soldier in a conventional regiment he was less likely to be harrassed or killed then say a confederate who was a bushwacker who had gained notority in the CW. What happened to Archie Clements would be a dramatic example. T>J> Settles biography of Jesse James gos into the post war lot of ex Confederates very well. In Michael Fellmans book about Mo he stated that most ex bushwackers became peacefull and prosperous farmers although some of course turned to banditry the James-Younger gang being the most famous. Keep in mind many Confederates including some bushwackers fled to Idaho during the 1864 goldrush and other points West. Alvin M JosephyJr book "The Civil War in the West cites figures fo Confederate Missourians who fled to the western states and territories during the CW. Keep in mind a fair amount of pro union Missourians also fled Mo during the CW and never returned.

In the main most Confederates who chose to live in Mo post CW were able to reintergrate into society. Post MO CW became less Southern after the CW has Northeners and European immigrants replaced folks who were displaced during the CW. There is now a good deal of books on Mo in the CW on this website and Amazonn and Barnes and Noble not to mention others.
