I am citing the Register of Officers (sort of an index in alpha order) on page 727 of "The Report of the Missouri Adjutant General For the Year 1865." It says that John W. Fletcher was:

quartermaster of the 47th MO Inf, lieutenant colonel of the 30th MO Inf, lieutenant colonel of the 47th MO Inf, colonel of the 47th MO Inf as of 16 Sep 64 where he served during Price's raid after which he resigned 18 Nov 64, having been elected as Missouri's first radical Republican governor (the previous two provisional or elected governors, Gamble and Hall, were moderate Republicans).
