Military Prison in eastern Independence?

I was asked tonight if I knew anything about an old military prison at the location of the old McCune Home for Boys off 24 highway in eastern Independence. This location is just north of the old Lexington Rd, where the battle of the Little Blue took place in 1864. I have lived in this area all my life and I have never heard of a military prison located there, apparently it held Confederates. Also another story going around is another prison was located in the vicinity of 1-70 and Little Blue Parkway again I have never heard of this. The story going round states the confederates were loaded onto trains and sent east along the former Chicago and Alton. Was this rail line even operational during the war? Any info would be most appreciated.
