This is very interesting, but would not be relevant to the question at hand. An amnesty might forgive one for any perceived wrong-doings, or even restore citizenship, but the people in question - the children born Confederate citizens - would not be in need of any forgiveness or restoration. They were born citizens of the Confederacy, and had never been US citizens, therefore any restoration of citizenship would not be applicable to them. And they'd certainly never fought against the US.

The closest comparison I can see would be to people born in the Louisiana Purchase Territory prior to 1803. They were born citizens of France, or wherever. Did they automatically become US citizens when the US purchased the property? Or did they remain citizens of their native country? And what happens to someone's citizenship when their native country is absorbed by some other country, or becomes some other country, like when Yugoslavia was dissolved?
