I guess it can be said the South had an initial advantage in knowing the countryside but let's not forget that a lot of folks, including slaves, aided the Union forces in their navigation. I think that equalled things out a good bit.

The south also gets chastised for not making better use of its interior lines but the poor state of the railroads and the Union's brown water navy closed much of those interior lines.

The north did let one advantage of the war slip away. New Yorker Jed Hotchkiss, often called the most famous cartographer of the war, is given much credit for Jackson's success in the Valley Campaign.
