I think this should be on the flag message board, don’t you? A long subject but the short of it:

Black flags usually meant “no quarter”, as solid red flags, several black flags have been documented, both North & South but I don’t recall any surviving.

The Republic of West Florida flag, at the time of the Yankee invasion “Bonnie Blue”, outside of song tune I don’t see a connection to Bonnie Dundee.

The so called “Jolly Roger” made famous by Walt Disney, but in fact some have black fields, some red with some symbol of death. The earliest recorded so called “Jolly Roger” had a white field and black head of death. Pyrates, Pirates, Privateers used a number of flags but black or red seem to be all to be noted by some.
