I'll try to hurriedly answer your questions.
a) (A-1) and (A-2) I have this "1st Rgt, Texas Inf. State Troops" in my book that I transcribed from handwritten records. It shows ("John W. Bone, age 38) clearly written and I must have gotten "Eliz" from the 1860 cen. I do not have another John Bone.
b) "Jeremiah T. Bone" is shown in the 1860 census. Sorting this minutia is beyond my pay grade.
c) "Henry F. Bone" I put everything I know about him in this entry. Birthplace is the fastest way to determine who belongs to whom.
d) Cary Bone (female) signed a petition. (Hunt Co TX) refers to a civilian; (Hunt Co, TST) refers to a militia member. I hope you have a chance to see my book.
e) Are Agoneh and Alfred related? My guess is that they are related since their descendants had a tradition of "13 brothers in Confederacy." Again checking birthplaces is the beginning point.

James does fit very well into a gap in the birth order, and he served in the 22nd with "brothers" JF and YE, sons of Alfred.
(C) Who were Henry and Thomas? Older sons of Agoneh? Or is this a third family? James or Jeremiah fit here?
(D) Why is Cary, (wife of ML, Dau-in-law of Alfred) mentioned in your book? Her children, LR and MC, were born in '47 and '49, so were too young to serve. ML apparently didn't serve. Did she?
(E) Are Agoneh and Alfred related?
We are getting into range of 13.
