Missing Soldier

Some years ago, misfiled, I found a letter at National Archives transferring a prisoner. It was from the Provost Marshal, Kearneysville, VA dated April 24, 1863 to the Provost Marshal at Martinsburgh, VA asking "One of the prisoners of war whom I sent to you yesterday I have subsequently understood is in very delicate health, having the consumption. Be kind enough to suggest to Col. Smith the propriety of pardoning him as it would verily be an act of humanity. The signature is illegible. On the outside of the letter was written John Cookus "B. 2d Va Regt". I know that John T. Cookus died 4 May 1863 after returning home. The problem is, there is no other reference to John Cookus in any list that I can find from Virginia. Can someone give me some ideas about where to look or why he wouldn't appear in any roster?
