Catholics in the Union Army

It is reported in some circles that after 1863, 70% of all Irish Catholics in the Union Army deserted and when home.

Is this factual? What was the reason? Was it because of Pope Pius IX's support of the Confederacy? Or was it because of the Emancipation Proclaimation?
