Where would I find records pertaining to military inquiries?

My ggg-grandfather, J. Smith Garrison had been arrested for desertion and bush whacking; the subsequent inquiry held on June 28th, 1864 (Kansas City). He deserted twice from company G of the 2nd MO Cavalry (Merrill's Horse) and once from a local (either Clay or Ray Co.) state militia unit. I have a 64 page file from Fold3.com, but it contains only the statements made for/against him.

Where could I find a record of the outcome?

He was married at the time to Anna T. Roberts, but she remarried in 1867. Either they divorced (no record found thus far) or he had died (no record found for this either).

I have found that his parents (William and Mary Garrison), his youngest siblings - and his only child, a daughter born in 1864/65 - had moved over to Kickapoo Twp., in Leavenworth Co., KS by 1870.
