I have been researching the minor battles and skirmishes in Southern Kentucky (1861) for a number of years. I am in the process of writing a book about these matters right now.
The best research source for you is the Kentucky Library at Western Kentucky University. They have a wealth of info on Civil War History in the area as well as being one of the best genealogical sources I know of.
