Elisha Baxter's switch to Union service

I read of Elisha Baxter and Thomas Baxter, serving in A 30-Day Confederate Regiment, and yet later they appear in the 4th Arkansas Infantry (mounted) Regiment U.S. Volunteers.
Does anyone know why the change in service? I have read a lot of the various correspondence in the OR regarding this regiment. It appears that the Arkansas Union volunteers were not recieved very well by the Field commanders of the Union units. Was it because the Union commanders considered them untrustworthy being southerners, and considering them to be double traitors?
Or was the quality of the enlistees and officers lacking in some way?
His controversy continued with the contested Governor's election and the resulting confrontation known as the "Brook's-Baxter War". Did his war time record and loyalties play a part in the controversy?
