I agree with you here to a point. But, I don't believe Lincoln's acknowledgment of---even praise for---a right of revolution was meant to be an absolute justification of every attempted rebellion. As president, he was determined to uphold the Constitution and the laws (as he saw them, at least) against illegal activity. Revolution is illegal. He saw the South's attempted secession as illegal, and resisted it.

We see similar examples of apparent hypocrisy and contradiction in American history. Perhaps the greatest was the praise of democracy and freedom among Americans who defended the institution of slavery.

We also see other examples of Lincoln trying to balance natural rights with the law. He repeatedly voiced his opposition to slavery, yet acknowledged that it was protected (where it was) by the Constitution. He did not let his observation of the natural right of freedom interfere in that instance with his acceptance of law.

Overall, many Americans were placed in a very tough political and philosophical situation during the 1850s and 1860s.
