The muster roll comment was probably based on reports by company members who had been home on furlough from their command. While at home, either they had seen him, or spoken with someone who claimed to have seen him. Since desertion was a crime punishable by death, it certainly doesn't mean that the former soldier was reporting his whereabouts.
